Abstract

We develop an approach for the de novo synthesis of messenger RNA (mRNA) sequences encoding target proteins. This requires optimizing multiple biological objectives over large combinatorial spaces defined by synonymous codon sequences, a setting where Reinforcement Learning (RL) methods suffer from mode collapse and Generative Flow Networks (GFlowNets) face sparse rewards over long horizons. To address these challenges, we propose Curriculum-Augmented GFlowNets (CAGFNs), a multi-objective GFlowNet trained with an adaptive length-based curriculum driven by learning progress. In a nutshell, CAGFNs learn from progressively harder tasks corresponding to longer target proteins. We evaluate CAGFNs on CodonDesignEnv, a novel codon-level environment that preserves protein identity via dynamic action masking. Our experiments show that CAGFNs achieve competitive or stronger Pareto-front coverage and diversity while converging up to 4 times faster than non-curriculum GFlowNets, and maintaining 100% sequence uniqueness compared to RL baselines.

ProMORNA: An End-to-End Generative Framework for Full-Length mRNA Design

Designing therapeutic messenger RNA (mRNA) requires generating full-length transcripts that optimally balance intracellular stability and translation efficiency. While generative models have advanced mRNA design, existing approaches rely on region-wise generation, expensive inference-time search, or target-specific model updates. To overcome these limitations, we introduce ProMORNA, a zero-shot, end-to-end generative framework for full-length mRNA design. ProMORNA aligns the design process with modern Large Language Model training pipelines: it utilizes a BART-style architecture pre-trained on over 6 million natural protein-mRNA pairs, followed by a two-stage post-training process comprising cold-start supervised fine-tuning and multi-objective reinforcement learning. By standardizing and aggregating relative advantages at the individual metric level with domain-specific stabilization, our post-training stage directly aligns the generative policy with conflicting biological constraints while avoiding direct scalarization of raw objective scores. In silico evaluations demonstrate that ProMORNA pushes the Pareto frontier of predicted stability and translation efficiency beyond standard baselines and GEMORNA, a leading state-of-the-art method. In three independent in vitro Fluc2P experiments, Candidate 2 achieved a 12-72h reporter-activity AUC 3.33 times that of the conventional Benchmark (Holm-adjusted P=0.01285P=0.01285), while its estimated 1.29-fold advantage over the reported best GEMORNA candidate remained exploratory. These results support ProMORNA as a promising framework for generating functionally active full-length mRNA candidates.

RNA Design via Conditioned Flow Matching and Finite-Policy Reinforcement Learning

RNA design aims to identify sequences that fold into specified secondary structures. Existing methods formulate the task as target-specific search or conditional generation. However, natural RNA evolution proceeds through sequence variation and selection, with compensatory substitutions, whereas these methods do not explicitly model this process. To address this limitation, we propose a two-stage framework comprising RNA Inverse-Folding Flow (RNA-IFlow) and RNA-IFlow-RL. RNA-IFlow uses structure-conditioned Dirichlet Flow Matching to model coordinated variation across the sequence, while RNA-IFlow-RL maps the learned flow to a pairing-preserving finite policy and refines it with thermodynamic feedback. Our framework achieves leading performance on multiple benchmarks, reaching 85.19% Pass@1 on Rfam-27. Further analyses reveal thermodynamic gains, policy dynamics, and robustness across settings. Our work couples coordinated variation with thermodynamic selection, offering a novel paradigm for RNA design.

mRNAutilus: Multi-Objective-Guided Discrete Generation of mRNA with Optimized Therapeutic Properties

Therapeutic mRNA design requires coordinating multiple interacting sequence features across the full transcript, where codon usage, untranslated regions (UTRs), and their coupling jointly determine stability, translation efficiency, and protein expression. Here, we present mRNA generation via unrolled trajectories and informed latent updates (mRNAutilus), a framework for simultaneous codon optimization and de novo UTR design directly from sequence. mRNAutilus combines a masked discrete diffusion model trained on millions of full-length mRNAs with Monte Carlo Tree Guidance to generate Pareto-efficient sequences under multiple functional objectives, using lightweight regressors over model embeddings to predict half-life, translation efficiency, and protein abundance. Unlike recent methods that design coding sequences and UTRs separately or rely on post hoc assembly and screening, mRNAutilus generates complete transcripts in a single process optimized across properties. Across diverse targets, zero-shot mRNAs encoding P. pyralis luciferase achieve over 400-fold higher expression than wild-type and outperform commercial and machine learning-designed baselines, including zero-shot generative approaches. Zero-shot SARS-CoV-2 Spike mRNAs exceed clinically used and commercial constructs and match or surpass lab-optimized designs with improved durability. We further demonstrate generality in therapeutic settings, including prime editing (PEMax) and programmable proteome modulation, where mRNAutilus-designed constructs enhance expression of peptide-guided E3 ligases (uAbs) for beta-catenin degradation. These results establish a sequence-based, multi-objective framework for generating functional mRNAs tailored to diverse biological applications.
