HiSE: A Lightweight Hierarchical Semantic Explainer for Heterogeneous Graph Neural Networks

Abstract

Heterogeneous graph neural networks (HGNNs) have demonstrated remarkable performance in modeling complex relational data, however their interpretability in high-stakes applications remains a critical challenge. Existing explanation methods suffer from two major limitations: on the one hand, the generated explanations fail to reflect the inherent semantic hierarchy of HGNNs, resulting in a lack of fidelity to the model's internal decision-making mechanism; on the other hand, feature explanations often rely on complex search or perturbation mechanisms, leading to excessive computational complexity and poor efficiency. To address these issues, we propose HiSE, a lightweight feature-oriented interpretable model for HGNNs. HiSE achieves semantically aware feature explanations through hierarchical semantic modeling: at the semantic level, local surrogate models based on the Least Absolute Shrinkage and Selection Operator (LASSO) are employed to learn sparse feature representations under each semantic view; at the cross-semantic level, the contributions of different semantic views are adaptively characterized via KL divergence to produce a unified explanation. Extensive experiments demonstrate that HiSE outperforms existing methods in terms of fidelity, robustness, and cross-semantic explanation capability, while its lightweight framework incurs low computational overhead, enabling efficient application to large-scale, complex real-world heterogeneous graphs.

Hierarchical Attention-based Graph Neural Network with Relevance-driven Pruning

Graph Neural Networks (GNNs) excel at relational reasoning but face two persistent challenges: the lack of interpretable attribution for heterogeneous node types, and the computational overhead of message passing over large, noisy graphs. We propose the Hierarchical Attention-based Heterogeneous GNN (HA-HeteroGNN), a framework that addresses both issues through a unied explainability-to-pruning pipeline. A two-tier attention mechanism separates sensor-level and context-level computation across 16 node types and 18 edge types, producing per-node relevance scores via an attention-based GNN Explainer without requiring gradient backpropagation. These relevance scores then serve as a principled pruning criterion: removing nodes identied as consistently uninformative yields a 27% reduction in graph edges while simultaneously improving classication accuracy by 2.46.1% across all model variants, challenging the conventional assumption that pruning necessarily trades accuracy for eciency. Experiments on a 50,000-record synthetic dataset spanning 11 report categories demonstrate 97.5% cross-strategy explanation stability and domain consistent sensor attribution, with training-time reductions of up to 43.9% and real-time inference latency of approximately 5860 ms per sample.

CIExplainer++: Generating Causal and Interpretable Explanations for Graph Neural Networks

Explainable Artificial Intelligence aims to make black-box models more trustworthy by presenting, in a human-understandable manner, the elements that lead to the model's output. This involves both (i) identifying components and connections with genuine causal influence on outputs and (ii) translating such structures into an interpretable representation. For the former, we introduce CIExplainer, a novel perturbation-based method grounded in causal inference for explaining Graph Neural Networks (GNNs). CIExplainer identifies the subgraph with the highest causal effects on GNN predictions using the Potential Outcome Framework. We evaluate and compare CIExplainer on various GNN architectures (GCN, GraphSAGE, GAT, GIN) and datasets. To bridge subgraph explanations with human interpretability, we further propose G2TeXplainer, a method that transforms causal subgraphs into natural language explanations that capture both feature-level and relational information.

Towards Faithful Graph Explanations with Synergistic Edge Effects via Granular Balls

Instance-level explanations aim to reveal the rationale behind a model's decisions for a specific graph. Previous methods explain graph neural networks (GNNs) by selecting important edges to induce subgraphs, where edge importance is assessed by perturbing each edge and observing changes in the model predictions. However, they often neglect the synergistic effects among edges, which are crucial for accurately characterizing edge importance. To address this issue, we propose SeeExplainer, a parameter-free explainer to interpret GNNs. Specifically, we first introduce a granular-ball graph refinement mechanism that decomposes a graph into several disjoint granular-balls with no fixed size, and utilize them as nodes to construct a structural graph. This process can better capture the synergistic effects among edges. Then, we perturb nodes and edges in the structural graph to generate explanatory subgraphs based on their respective contributions. Experiments on several graph classification datasets of different networks show that SeeExplainer outperforms state-of-the-art baselines.
