3D Medical Image Segmentation

Overview

This field develops methods that label anatomical structures and disease in 3D CT, MRI, PET, and other scans, supporting diagnosis, treatment planning, and quantitative analysis. U-Net and nnU-Net remain common baselines, alongside Transformer and state-space models; newer work also uses anatomical and topological constraints, foundation models with prompts, and efficient ways to process volumes. To reduce dependence on costly voxel-level labels, researchers use self-supervised pretraining, synthetic data, semi-supervised learning, and interactive correction, evaluating methods on tasks such as BraTS, BTCV, and ACDC. A central challenge is that strong scores on familiar datasets may not hold across hospitals, scanners, or modalities, while thin structures, uncertain boundaries, and limited compute make reliable clinical deployment difficult.

SRMA-Mamba: Spatial Reverse Mamba Attention Network for Pathological Liver Segmentation in MRI Volumes

Liver cirrhosis plays a critical role in the prognosis of chronic liver disease. Early detection and timely intervention are essential for reducing mortality rates. However, the intricate anatomical architecture and diverse pathological changes of liver tissue complicate the accurate detection and characterization of pathological liver structures in clinical settings. Existing methods underutilize spatial anatomical details in volumetric MRI data, thereby hindering their clinical effectiveness and explainability. To address this challenge, we introduce a novel Mamba-based network, SRMA-Mamba, designed to model the spatial relationships within complex anatomical structures of MRI volumes. By integrating the Spatial Anatomy-Based Mamba module (SABMamba), SRMA-Mamba performs selective Mamba scans within pathological liver tissues and combines anatomical information from the sagittal, coronal, and axial planes to construct a global spatial context representation, enabling efficient volumetric segmentation of pathological liver structures. Furthermore, we introduce the Spatial Reverse Mamba Attention module (SRMA), designed to progressively refine boundary details in the segmentation map, utilizing both the coarse segmentation map and hierarchical encoding features. Extensive experiments demonstrate that SRMA-Mamba surpasses state-of-the-art methods, delivering exceptional performance in 3D pathological liver segmentation. Scale-specific auxiliary multi-task contrastive learning for deep liver vessel segmentation

Extracting hepatic vessels from abdominal images is of high interest for clinicians since it allows to divide the liver into functionally-independent Couinaud segments. In this respect, an automated liver blood vessel extraction is widely summoned. Despite the significant growth in performance of semantic segmentation methodologies, preserving the complex multi-scale geometry of main vessels and ramifications remains a major challenge. This paper provides a new deep supervised approach for vessel segmentation, with a strong focus on representations arising from the different scales inherent to the vascular tree geometry. In particular, we propose a new clustering technique to decompose the tree into various scale levels, from tiny to large vessels. Then, we extend standard 3D UNet to multi-task learning by incorporating scale-specific auxiliary tasks and contrastive learning to encourage the discrimination between scales in the shared representation. Promising results, depicted in several evaluation metrics, are revealed on the public 3D-IRCADb dataset.

Semantic Context Forests for Learning-Based Knee Cartilage Segmentation in 3D MR Images

The automatic segmentation of human knee cartilage from 3D MR images is a useful yet challenging task due to the thin sheet structure of the cartilage with diffuse boundaries and inhomogeneous intensities. In this paper, we present an iterative multi-class learning method to segment the femoral, tibial and patellar cartilage simultaneously, which effectively exploits the spatial contextual constraints between bone and cartilage, and also between different cartilages. First, based on the fact that the cartilage grows in only certain area of the corresponding bone surface, we extract the distance features of not only to the surface of the bone, but more informatively, to the densely registered anatomical landmarks on the bone surface. Second, we introduce a set of iterative discriminative classifiers that at each iteration, probability comparison features are constructed from the class confidence maps derived by previously learned classifiers. These features automatically embed the semantic context information between different cartilages of interest. Validated on a total of 176 volumes from the Osteoarthritis Initiative (OAI) dataset, the proposed approach demonstrates high robustness and accuracy of segmentation in comparison with existing state-of-the-art MR cartilage segmentation methods.
