A machine-learning-assisted progressive digit-randomness screening framework for detecting non-random patterns in raw numerical research data

Abstract

Raw numerical datasets remain less systematically examined in integrity screening than images, plagiarism, or summary-statistic inconsistencies. We developed the Fabrication-risk Digit Randomness Screening model (FDRS), a statistical and machine-learning framework for detecting non-random digit-pattern irregularities in numerical research data. FDRS integrates single- and joint-decimal-digit tests, Cramer's V, entropy metrics, Kullback-Leibler divergence, digit-preference indices, progressive subsampling, and semi-supervised risk scoring. It was evaluated using an instrument-derived enzymatic absorbance dataset (RawData, n=253) and a blinded manually simulated irregular dataset (ErrData, n=255). RawData showed no significant deviation in single third-decimal-digit analysis, whereas ErrData showed a significant deviation. In joint third-fourth decimal digit analysis, ErrData showed higher Cramer's V, lower normalized entropy, higher KL divergence, and a more persistent progressive-subsampling deviation signal. In internal validation, Elastic-net Logistic Regression achieved the highest AUC (0.98395) and lowest Brier score (0.048439), while Random Forest achieved the highest accuracy (0.926667) and balanced accuracy (0.935). RawData received a low ensemble risk score of 0.124627 and was classified as Grade 0; ErrData received a score of 0.740760 and was classified as Grade 3. External real-world benchmarks supported graded risk stratification: three datasets without identified public post-publication concerns were classified as Grade 0 or 1, whereas two datasets from publicly questioned or institutionally handled articles were classified as Grade 2 or 3. FDRS can prioritize raw numerical datasets for further review by integrating interpretable statistical and machine-learning features. It is an auxiliary digit-structure screening tool, not standalone evidence of fabrication or misconduct.

Structural Enforcement of Statistical Rigor in AI-Driven Discovery: A Functional Architecture

AI-Scientist systems risk manufacturing spurious discoveries through uncontrolled multiple testing. We present a functional architecture that enforces statistical rigor at two levels: a Haskell embedded domain-specific language (the Research monad) that makes it impossible to test a hypothesis without updating the error budget, and a declarative scaffold, backed by an OS-level sandbox, that makes validation data physically absent from the environment in which LLM-generated code runs. We ground the design in a machine-checked Lean4 formalization of LORD++ online false-discovery-rate (FDR) control: we derive its error budget and prove both marginal and full FDR control, then close the gap to the implementation by verifying the budget's wealth invariant over IEEE754 arithmetic in SPARK/Ada. To our knowledge this is the first verified chain from theorem to floating-point implementation for an online FDR procedure. In simulation, the architecture holds the false discovery rate near 1% against a 5% target, where a naive approach reaches 41%. In end-to-end case studies, a valid test avoids the false discoveries a flawed one produces, yet still finds real effects when the data allow. An adversarial evaluation confirms that generated code cannot read the held-out data even when given its exact path.

CRC-Screen: Certified DNA-Synthesis Hazard Screening Under Taxonomic Shift

DNA-synthesis providers screen incoming orders by searching the requested sequence against curated hazard lists. We show that this baseline collapses to a 100% false-flag rate when the hazardous sequence comes from a taxonomic family absent from the reference set: under Conformal Risk Control's certified miss-rate constraint, a low-discrimination signal forces the threshold below the entire test-benign mass. We compose three signals derived from a synthesis order's public annotation: kk-mer Jaccard similarity to known toxins, the trimmed-mean score of a five-LLM judge panel, and cosine similarity to clustered embedding centroids. Fused under a monotone logistic aggregator and calibrated by Conformal Risk Control, the resulting screener certifies E[FNR]≤α+TV\mathbb{E}[\mathrm{FNR}] \le α+ \mathrm{TV}, where the additive term is the calibration-to-test distribution shift under family holdout (a certified ceiling of 24-49% across folds). Across ten leave-one-taxonomic-family-out folds at α=0.05α=0.05 on UniProt KW-0800 reviewed toxins, the calibrated screener achieves 0% empirical test miss rate on every fold and 0% test false-flag rate on nine of ten folds. The bound's finite-sample slack 1/(ncal+1)1/(n_{\mathrm{cal}}+1) caps the certifiable miss rate at 1.77% on our 200-hazard subsample; reaching procurement-grade α=10−3α=10^{-3} requires an 18×18\times larger calibration set, which the full reviewed UniProt KW-0800 corpus is large enough to deliver. A Reference-Free Score for Detecting Silent Reasoning Failures in Large Language Models

Mathematical chain of thought (CoT) evaluation is commonly reduced to whether the final answer matches a reference. This conflates producing a correct conclusion with producing a valid derivation an invalid chain can accidentally reach the right answer, while a valid calculation can be followed by a transcription error. We call this mismatch the reasoning answer consistency gap. This framework paper introduces the Reasoning Answer Faithfulness Score (RAFS), a reference free, instance level diagnostic of whether an emitted mathematical trace is locally credible, supports its answer, and is stable under resampling and targeted counterfactual interventions. RAFS combines step validity, reasoning to answer entailment and counterfactual sensitivity, answer consensus, and conditional reasoning stability. It evaluates transcript level agreement, not a models private computation and not factual correctness outside the tested mathematical setting. We retain a preregistered, results blind confirmatory study on GSM8K and MATH, with hypotheses, admissibility rules, calibration, and tests fixed before confirmatory outcomes are inspected. A separate feasibility pilot is specified to verify end to end execution and estimate interven tion coverage before that freeze numerical pilot claims are re ported only when trace level artifacts are available. We formalize four reasoning answer outcomes, justify the non compensatory aggregator, instantiate semantic trace distance, quantify compute and abstention tradeoffs, and define verifier independence and power analyses. RAFS is intended to complement mathematical answer accuracy with an auditable warning signal for silent reasoning failures and answer extraction errors
